The whole ALIEN series, but especially the first two, fit the SF conspiracy category, as do the X-FILES TV and movie versions. CAPRICORN ONE is sort-of SF, but SOYLENT GREEN is a classic, if campy, example. THE PARALLAX VIEW is not quite SF, but somewhat close. METROPOLIS sort of qualifies as setting a certain tone for the genre. For a spoof, THE PRESIDENT'S ANALYST may qualify. And don't forget ALPHAVILLE! For more supernatural fare, something like Val Lewton/Mark Robson's THE SEVENTH VICTIM might apply, but also ROSEMARY'S BABY may be the classic example. MULHOLLAND DRIVE might fit this category too. Sorry none of these is recondite - and the conspiracy is not necessarily the author/cause of the sci fi element, in each - sometimes the conspirators just use the available, futuristic technology. Anyway, hope mention of these few helps.
