Hmm... Are you talking about some new episodes or about The X-Files'
second season, which was broadcast in US television in 1994-95?

When they filmed those episodes Gillian Anderson was pregnant (but
Scully wasn't), which prompted the writers and producers to change the
shooting schedule and also to change their grand conspiracy plot: in the
episode "Ascension" (originally broadcast 21.10.1994) Scully was
abducted for some weird testing purposes, presumably by aliens but it
was later hinted that it could also have been scientists led by the evil
cigarette smoking man (William B. Davis).

Mulder got a new partner for a couple of episodes and Anderson was not
seen at all in the episode called "3" (4.11.1994). Scully was returned
in the next episode called "One Breath" (11.11.1994). Later they found
out that during the abduction someone planted a dangerous microchip to
Scully's neck.

Series creator Chris Carter talks about this in "The Secrets of The
X-Files" (19.5.1995) or "More Secrets of The X-Files" (10.5.1996), I am
not sure in which one.
